WebCT and Moodle as well as others allow for assignment drop boxes. Hell, Moodle's free.
We do have WebCT at Lakehead and i as well as most profs hate it, i wish we would go to moodle. (Take a look at the moodle devloper's list: http://moodle.org/cvs close to bottom, look at the user icons )
There are online soultions that work, i am just giving some reasning for the floppy method.

I'm sorry. (UBC develops WebCT, so I feel partially responsible.) But, the reason WebCT sucks is because its designed to be purchased by old, white guys that don't know technology.

I have a 97 in calc, 95 in vectors, 92 in CS, 85 in english, 80 in physics, and 87 in chem. All together my average is 89. But my bio mark is around 72. I had a job, and I am volunteering, I'm in the chess club. I applied for CS, pure math and software engineering (all co-op). I'm pretty sure I will get in all 3, but for some reason I am getting stressed out
I need a hobby or something to get my mind off admission selection stress

hmm, when you say you applied to both CS and SE, do you mean you applied to them separately? When I applied it said if you apply to SE there will be a choice of CS on the AIF... sooo is it really necessary to apply separately?

if you're talking about waterloo or pretty much any university, i think if you get accepted for your first choice, you wont be looked at for your next choices within that uni.
just so you know

Considering that your average is mark is 90% you are most likely to be accept. Just try to maintain that mark and you will be perfectly fine
